Suggestions on how to seal these gaps and holes in very tight space

If they've actually entering beneath a roof slate (tile?) then, yes that needs sorting anyway.

Do you know what anti-condensation membrane you have beneath the slates, and its condition?

Hint. When refitting slates, use black stainless slate-hooks. That enables you to regain access at a later date if you need to.
